For Linksys E series you can upgrade directly from the stock firmware. For Asus RT-N16 use the bridge firmware file that you can find in my utilities and recover section or use the ASUS recovery tool to update directly the Tomato RAF file for your router.
I got an E3000 with a WB 3TB USB drive yesterday. Setting up the network was easy, but not so the USB drive.
